system-config-display does run from the command line.  I use it all the time.  Switch to runlevel 3.  Either boot it in level 3 by intercepting grub and appending 3 to the kernel line or if it's already running do a telinit 3.  Then,

cd /etc/X11
rm xorg.conf
system-config-display

It's best to remove the xorg.conf and let the system start again with a clean slate.
