Well, that much I do know because I looked at your repository.
It looks like you are downloading the rpm's, and then rebuilding the yum 
repositories.
If that is the case, then the primary.xml.gz on your repository would not match 
the md5sum of the on in ftp.scientificlinux.org.  Probably only the date stamp 
is different, but it still would not match.
