All three of the places you pointed to are actually the same files.
ftp://ftp.scientificlinux.org/linux/redhat/enterprise/4/en/RHAPS2/ is a 
mirror (updated nightly ... though redhat hasn't changed anything since 
they released RHAPS2) of 
ftp://ftp.redhat.com/pub/redhat/linux/enterprise/4/en/RHAPS2/

and

ftp://ftp.scientificlinux.org/linux/scientific/RHAPS2/ is just the RPM's 
from that mirror, put in one place and made into a repository.

We (the Scientific Linux developers) haven't done anything with the 
rpm's, they are straight from RedHat, which is why they are in their own 
separate directory, and not in the release.
