I think that under KDE you can put a little script in your
~/.kde/Autostart folder.
For example :
~/.kde/Autostart/xmodmap.sh
#! /bin/bash
if [ -x /usr/X11R6/bin/xmodmap ] ; then
if [ -f .Xmodmap` ] ; then
xmodmap .Xmodmap
fi
